Germany striker Thomas Muller then turned in from short proximity as defender Mats Hummels motioned down from a corner.
Forward Pierre-Emerick Aubameyang and late signing Ousmane Dembele went close for Dortmund.
“It was troublesome and Dortmund played, incredibly well,” said Ancelotti, who acknowledged control from Manchester City-bound Pep Guardiola in the summer and has won his eighteenth title as a coach.
“In any case, things worked much better for us after the break and this gives us some valor for the Bundesliga.
“This team is right now, especially solid.”
The Bundesliga season begins on Friday, 26 August, when Bayern start their title defence against Werder Bremen.
